A club instrumental in the formation of the Southern League, Millwall Athletic were Swindon's second ever opponents in the competition, and their first away match - the champions elect certainly demonstrated their authority, hammering the Town's mix of professionals and amateurs by nine goals to nil. They continued where they left off in the return match, winning 5-1 at the Croft on their way to the inaugural Southern League championship. The following season's visit to Millwall was not much better for the Town, this time grabbing a consolation on their way to a 9-1 defeat, despite drawing the home match earlier in the season. It was 1899 before Swindon managed a victory against the Lions, in the sides' eleventh meeting - by the end of the 1900/01 season, the two teams had met sixteen times, and the Town had conceded 62 goals! Like Swindon though, Millwall remained in the Southern League right up until the Third Division of the Football League was formed in 1920, the two clubs not parted until 1938, when Millwall won promotion to the Second Division.

In 1995, Swindon were drawn at home to Millwall in the Quarter Finals of the Coca-Cola League Cup. Two goals from Andy Mutch put the Town ahead, before a beautiful curling effort by Jan-Åge Fjørtoft put the game out of the Lions' reach. Millwall boss Mick McCarthy stated after the game that if Fjørtoft had meant the goal, he would "bear his backside in Burton's shop window" - but was later forced to take back his words after seeing the replay on television! Though a late consolation goal was scored by ex-Town striker David Mitchell, Swindon progressed to the semi-final, winning the game 3-1.
